The left-hander hit 124 from 64 balls in a 137-run thrashing of Hong Kong in India's second Group A match in Dubai.
Mandhana, 30, now has 10,880 runs in all formats, surpassing former India captain Mithali Raj's 10,868.
"Until I was batting, I didn't know what record because I didn't know what exact runs [I had scored].
But, looking back, I'd say a very good day for Indian cricket," said Mandhana.
India posted 193-5 from their 20 overs before bowling Hong Kong out for 56.
Mandhana said Raj is a "legend and a role model", and that going past her record was something she "never imagined doing".
Raj said on X: "I've watched you grow from a young player into one of the finest batters India has produced.
"To see you go past my record and become the highest run-scorer in international cricket is a moment I'm genuinely proud of.
